Captain Chakotay and his sister, Sekaya, are captured under Loran II by a Changeling posing as Chakotay's second-in-command, Andrew Ellis. The Changeling hands them over to Cardassian scientist Crell Moset, who intends to use Chakotay's Sky Spirit-enhanced DNA to create a super species. The Changeling then takes Chakotay's form and infiltrates Starship Voyager, endangering the crew. Dr. Jarem Kaz and Lieutenant Harry Kim suspect their captain's behavior and seek help from Admiral Janeway and Lieutenant Commander Tom Paris. While Paris works to save Voyager, the real Chakotay attempts a "Spirit Walk" that may free him and Sekaya or lead to their deaths.
